The current behavior was intended to do so. It does not just in the case you 
did a reinstall of the GIFT between two reindexes. I added the current 
behavior in order to make development easier while still achieving a good 
speedup if nothing is changed in the script. Maybe the current behavior 
should be replaced by the --no-reindex behavior  you suggest and 
a --force-reindex option should be added.

What do you mean? I do not really understand.

I thought you can get a behavior close to that by the proper choice of 
prefixes (empty) in gift-add-collection.pl.

This would be very interesting for everyone and is a relatively good ersatz 
before a real live reindex is added to the GIFT.
