Unless that extra level is a symbolic link (maybe to a different partition?),
I don't know why that should make a difference.
Or does "one level less" mean that it is a completely different path? Not the
same path that you showed just without the last level?
Does that folder contain many files? (Not sure if that could confuse Windows
Defender.)
Without being able to reproduce, all I can do is speculate. But that doesn't
actually help.
