I would check two things.  Are you sure your shell, or whatever
program you're running in screen is not setting your erase character
to something else?  If it's a shell, simply check with stty.

The ~ looks suspiciously like part of an escape sequence sent by
various keys.  Are you sure your erase character on Linux and
elsewhere is really backspace?  It's possible you have it set to
something like delete, and your terminal emulator is also configured
to send delete on backspace.
