I'm glad it worked for you with Stack Scans not checked.  I think I'll make a 
bug report to improve UX for that option.

And yes Brynn you have exactly pointed out what I was looking for, thank you for 
your help.

Stack scan was enabled was enabled by default which led to this.

Extremely sorry for the vague description earlier.

I don't know whether what I am talking is possible or not.

When I scan an object with multiple colors.

Image 2: is the layered fashion of colors we get(I scrambled them for purpose of

What do you mean by 'objects'? Everything, even a layer, is an object.
