I completely agree with this.  If you make figures for an article or a 
book, it looks much better to select a small number of font sizes, line 
widths, and colors, and stick to them.  And definitely scale the figures 
in Ipe, and do NOT use \includegraphics with a scale parameter.

(All the figures in our computational geometry book were prescaled in 
Ipe and included at their natural resolution, for exactly this reason.)

Ideally, you should make a style sheet that is a subset of basic.sty, 
selecting the sizes and colors you are using, and systematically use 
this style sheet instead of basic.sty to obtain a uniform look.

As for sharing notation with the article, have a look at ipe-update-master.
