I think you can do this: Start IPE & go to Help->Show Configuration. Go to the directory specified by "Lua code:". Edit the prefs.lua file there. You may alternatively be able to have a ~/.ipe/prefs.lua file or something like that, but I don't know the details. You shouldn't have to recompile IPE.
