I'm not clear on what you're asking. Can you give more details on the formatting specifications you'd like to use (or even examples of what the current pre-sets are for OmniGraffle)? For example, are you concerned with the shape of the nodes? The presence of arrows? The distance between the nodes? The formatting of the text? The direction of the flow? You can change the appearance of many aspects of a diagram by using the Diagram Style option (Format > Diagram Style....).
