I think there is no need to specify such exceptions in main specification.
If right now I have some software which save author as part of 'Title' 
keyword (using 'by' separator) and miss 'Author' keyword. I can handle 
such case and reconstruct 'Author' with such knowledge. Even without any 
mention of "independent knowledge" in specification.

It's easy when you read, but what about write? With " It is beyond the 
scope of this specification to resolve potential conflicts between data 
in the eXIF chunk and in other PNG chunks." I can't be sure that 
updating gAMA or pHYs is enough. Anything that written only to PNG 
chunks allowed to be discarded by eXIf beyond the scope... may be that 
wasn't supposed, but that is written for now.
