If not it is most liekly to be a packaging problem. One of the stated goals of GPE is multi user support and a clean root vs. non-root separation. Making a package manager frontend suid root and not prompting for the root password nullifies that point. It would allow regular users to remove essential packages or install everything ranging from suid root shells to rootkits. It should be fairly straightforward to gpe-su instead of marking the binary suid root.
