Thanks! I'm not sure, but this might have something to do with audio mixing. I'm not VLC expert, by try disabling audio output in one of the vlc instances. Maybe you could try using some userspace audio daemon like ESounD (esd). If ALSA drivers are available, you could also try to use dmix plugin.
