When I'm compiling my shopping list for Store B I'll do a search for milk and two entries will show up, one in aisle 2 and one in aisle 14. I obviously don't have aisle locations memorized for every item in each store, so if the same item (milk) shows up twice with different aisle numbers, I don't know which one to choose for Store B.

That sounds like you have two separate items, not one item assigned to
two stores. I would bet that you probably made the item in Store A, then
switched to Store B and made it again, thinking that if it was named the
same it would be the same item as in Store A.
What happens if you view the stores for either item? Is there a check in
the box for BOTH stores, with aisle information for BOTH stores on that
one screen? I would bet not. I'm sure each item has a different store
assignment.
What you need to do is delete one of those items. Then go to the other
one and put in the appropriate aisle and price information for the blank
store in that item's store view. Then you will have only one item that
is visible in both stores.
