The other items don't have aisles.  It can't show aisles for each store unless you type in aisles for each store.

No, you've misunderstood.
If you select a store, then the aisles *for that store* are shown.
If you select "All Stores" or "Unfiled" then it shows the Unfiled aisles, since neither of those are actually a store.
In this case, you have selected Ingles, so it shows the aisles for the Ingles store.
But you've only entered Ingles aisle numbers for a couple of items, so only those items show aisle numbers.

There is a bug:  checking/unchecking per-store prices and aisles does not force the list to get re-sorted.  You can force it to be resorted through any of the other ways -- selecting a different store from the top left dropdown in the list view, etc.
