Wherever the daemons and tools are installed, thay are usable - it's just a question of giving e. g., lircd the proper command line options so it uses the proper directories and files. Using lirc_options.conf is just a convenient way to specify those command line options BTW, referring to the configuration guide, editing /etc/lirc/lircd.conf probably isn't what you should do.
