hi if you are using mpc565 with only internal flash (no external memories), then first you have to write reset configuration word in shadow flash using (.s19) file which containes RCW. You can also verify it reading back RCW from shadow flash by using hardware diagnostic tool. Then without erasing anything just program the flash using flash programmer. In both the cases you have to select different (.cfg) files for programming flash and shadow area seperately, which will select the desire memory areas.
