CF and HD problem working together

Hi, We are using CF and HDs in the same IDE bus and we have some problems when they are working together. We work with two different platforms, one running Windows and a second one running Linux (we use a patch to recognise the HD if a CF is present). And in both platforms we have problems. The works case is with a Samsung CF and Hitachi HD. Is it a CF controller problem? Someone has more information about that?
