Apparently, I've found the cause. It seems, Marco was right.

I've found out, that both WD Red drives have a Jumper for "RPS".
RPS stands for Reduced Power Spinup, which means,
the HDD powers slower on and thus, needing less power during spinning up.

With that enabled, rebooting is now working fine. Thanks for help!
