The ultimate test of any webapp is the ability for it to be edited in a text editor, compiled on the command line and then have no issues with being deployed into any container. While I use Netbeans to do my development work in, I don't use the embedded Tomcat, I've always used a stand alone install. My Ant build scripts all work out with the IDE as well.
