if I recall correcty, in current codebase (3.1.x) the main class is only stored in the IDE action mappings file (nbactions.xml). I've figured it's rather hard to do any edits to the pom.xml that would keep everyone happy. However I guess the UI shall be checking the jar-plugin's configuration and if main class is defined there, then use the value in UI and also populate back any changes. Feel free to file an enhancement request.
