For the "Run" problem I did put the class manually, and it never worked.
I kinda just find a workaround, I've used the browse box for the working
directory, validate the default proposed (the App one) and it added :
<profile>
<id>netbeans-public</id>
<activation>
<property>
<name>netbeans.execution</name>
<value>true</value>
</property>
</activation>
<build />
</profile>
in my profiles in the POM.
Now I'm able to run, and then I got another directory problem :

[ERROR]BUILD ERROR
[INFO]------------------------------------------------------------------------
[INFO]Badly configured, need existing jar at D:\netbeans-
