I don't know of any way of having multiple queues, but others would know better than I would. However, I can answer your last question. Cruisecontrol automatically re-reads its configuration file whenever it changes, so there is no need to restart it to get it to reload. If you watch the log file after you save a configuration change, you'll see the output from it reloading.
