In the build.xml file, you can specify what tables to use with <table>
subtasks to the <middlegen> task:
http://boss.bekk.no/boss/middlegen/ant/table.html

For example, for the sample tables:

<middlegen...
  
  <table name="persons"/>
  <table name="flights"/>
  <table name="reservations"/>

  <hibernate.../>

</middlegen>
