Finally I managed to fix this by extracting the contents of jconn2.jar 
and adding the path to java.ext.dirs in this way:

    cd $(dirname $0)/..
    /installed/j2sdk1.4.1_06/bin/java \
        -Xmx128M -verbose 
-Djava.ext.dirs=lib:lib/engine:lib/client:lib/contrib:lib/wrapper:/home/aaron/shark/jConnect-6_0/classes 
\
        org.enhydra.shark.swingclient.workflowadmin.SharkAdmin \
        conf/Shark.conf

Now I am having a different problem. The error being reported is the 
following:

com.lutris.appserver.server.sql.ObjectIdAllocationError: ObjectIdAllocator:
  Failed to allocate object id.  Caused by SQLException:
    SQLState = 42000
    SQLError = 208
    SQLMsg   = objectid not found. Specify owner.objectname or use 
sp_help to check whether the object exists (sp_help may produce lots of 
output).

Does anyone know what this error is about? It seems that the OID 
allocator is failing. Which class is responsible  for sybase to create 
such oids?
