Ah, no, that's not true.  Jira has 2 core types of distribution 
# Standalone, which works on many Operating systems and is intended as a "download and run" system, as it includes Jira, Tomcat and HSQL (Jira is an application that needs to be run in a web-app server and connected to a database)
# WAR/EAR, which also works on any OS, but is just the application.  It's aimed at people who don't want to use the Tomcat that is bundled in standalone, and want to use their own application server (Tomcat, Websphere, Orion etc)

Right, you need to do something in Websphere then, it's not Jira that controls it.  It's been a while since I used Websphere, and I can't remember how to stop/start it with scripts, but I'm sure IBM will have some documentation on it.
