Sorry for the delayed response, I was on vacation this weekend.

You are correct in your discovery of the additional changes. They are exactly the changes that are made by the installer in ProgressPanel.java after unzipping the bits. I think you're in good shape from here on out. Don't hesitate to ask for further clarifications if you run into other issues.

I had to change "nbplatform.NetBeans_5.5.harness.dir" to  
"nbplatform.default.harness.dir", but after that it worked great,

There were some additional changes I had to make. I had to mark  
certain files as executable (chmod +x):

jswat
jpdalaunch
platform6/lib/nbexec

I also had to edit jswat.conf so that netbeans_jdkhome and  
netbeans_default_userdir pointed to the right place. After that,  
everything seemed to work fine.

Thanks to your help, I was finally able to create a Fink package  
description for JSwat. It should be in the Fink distribution once  
approved by the core developers.
