RFE: Option not transfered to new version

Hello,

while the list of TODO markers remains unchanged after I delete my 
current dev version and unzip a new dev build (my entry for 'NOTE' 
appears in the list), the check for 'skip outside comment' disappears.
Only a minor bug, the values might be stored at different places. But 
this may be annoying, when 4.0 is released (and users probably want to 
upgrade from 3.6, expecting that the options will move into 4.0).
