If it gets to annoying try checking Eclipse and its cvs support out, it 
supports drag n drop. delete anything locally you get a list - at next 
commit - asking which of the files you wish to remove remotely.
It's pretty easy to rearrange things.

Just make sure you have set preferences->workbench->label decorations->cvs

Don't know if IDEAs cvs support is just as good.
