Hi, 

Cygwin is well known for that sort for problem when used with Java. 

It is too complex to make the Unix shell scripts under cygwin but you are welcome if you want to give it a try. Any contribution to improve SF is welcome :-). 

You can use the Ant tasks instead of the shell scripts if you want to continue using cygwin. These tasks cover most of the functionality of the shell scripts.
