Well,

so that it's clear, there absolutely no performance issues when I use
StrutsMenu in "normal mode" (like in tutorial about dynamic menus). I 
even can't really see the difference between creating the menu 
repository every time I click refresh and not doing it.

The problem is only when I do the stuff using Velocity as Steve 
proposed! So I suspect, the problem lies outside StrutsMenu, but the 
question is where. Maybe Steve can help us?
