I just tried it (changing colors) and didn't notice a problem.
Which TN5250j version are you using, which Java?
(I'm running latest CVS with jdk1.4 under Debian SID)

Please have a look at your TN5250JDefaults.props and check the following
values

colSeparator=Dot
colorSep=-52429

A simple explanation would be that you have colSeparator=Hide ;-)
