I didn't trace the namespace usage through, but thought it may become important for compatibility of merges, etc.

ibm-ejb-jar-bnd.xmi has different (incorrect?) xmlns.
Normally and in http://opensource.atlassian.com/projects/xdoclet/browse/XDT-12:
xmi:id="ejb-jar_ID_Bnd"

In/After ibm-module 1.2.3, 
xmi:id="EJBJarBinding_1"
