Add this block before the last line in files hibernate-joined-subclass.xdt and hibernate-subclass.xdt just before the last line. This way process all the subclasses though they don't have tags.

      <XDtClass:ifDoesntHaveClassTag tagName="hibernate.joined-subclass">
        <XDtMerge:merge file="xdoclet/modules/hibernate/resources/hibernate-joined-subclass.xdt">
        </XDtMerge:merge>
      </XDtClass:ifDoesntHaveClassTag>

This way the problem is solved.
