The hibernate templates have gone through a lot of changes since the 1.2.3 release; hibernate-properties.xdt doesn't even contain the many-to-one tag any more.  From a brief look at the template code, I think the unique attribute should now only appear once, but could you please try the current CVS version and see if you can reproduce the problem?  You'll need to build it from source, which you can get either by anonymous CVS (see SF project pages for details) or the daily source snapshot at http://xdoclet.sourceforge.net/xdoclet-cvs.zip
