Xdoclet doesnt put id into message-destination-ref element when run withd useIs="true". this is needed for websphere deployment, as WS-dds do reference into ejb-jar.xml etc. via ids.
Quickfix: 
added <XDtId:prefixedId prefix="msgDestRef"/> in xdoclet-module-1.2.3.jar#xdoclet/modules/ejb/dd/resources/ejb-body.xdt
to the respective tag.
