Is the "Build Houses" item under estates enabled or disabled when this
happens?

If it is enabled, Atlantik should be sending a build request to the server.
Do any messages from the server appear in the chat window?

These bugs are exactly the reason why Atlantik needs an event log.
I've got one ready, but I can't commit it for KDE 3.2 anymore. :-/
