Hm, usually X is in /usr/X11, no? Can you try a newer version of Atlantik? I 
changed the packaging script for Atlantik 0.5.1 (fresh release today), 
hopefully that solves your problems 
(http://unixcode.org/atlantik/download.html).

If not, can you post an error log for analysis?
