If you are not willing in any case to bring back the "mark as replied" option than please be honest and mark this as WONTFIX. But please don't let the users starve in front of your stretched out hand. And please explain why you have removed that one option. It has nothing to do with the spam/ham filtering you described and it cannot be substituted by a manual replied-filter as described above.
We somehow should split this wishlist entry into two: 1. bring back the "mark as replied" option and 2. give the users the possibility to mark mails for a better optical retrieving i.e. define own labels/flags with own icons which do nothing but being an optical reminder.
