What version of Quanta and KDE and what distro? There was a problem involving 
the trees years ago so if you're running something like a 3.3x or 3.2x I 
could see the problem.

Configuration data is in ~/.kde/share/config/quantarc and it is possible to 
edit or rename and regenerate this file in a worst case scenario, though 
there should not be a reason to do so.

As for the rest, I'm not quite sure what you're saying, like can't execute the 
tree view or erroneous project addresses. If you could be more clear and 
specific it would be easier to answer. You can remove files from a project 
and in fact the project file is just XML... again, there is no case I can 
think of where one would need to manually edit it.
