Thanks Niko - I was simply logging on to my site, right clicking the 
site (c. 200 files) and reloading.  A panel comes up and loads the 
files.  Click add all and it started to add the files and stopped at 
50%.  Eventually, I created a new connection and the files added 
correctly this time.  So I am not sure what was happening before, but 
practically I have solved the problem.
