You mean greyscale versions of whatever icon they should have, not from a different, flat, B&W icon theme? I just noticed that the system tray does the same thing on my old Plasma4 desktop so it looks intentional. Maybe that the coloured versions are reserved for when one of the applications/services wants your attention?
