You can create such a manual function as follows:
- Create a new filter.
- Do not set any filter criteria.
- Set Mark As Replied as filter action.
- Switch to the Advanced page.
- Disable all "Apply this filter [...]" checkboxes.
- Disable the "If this filter matches, stop processing here" checkbox.
- Enable "Add this filter to the Apply Filter menu".

Now you can invoke this filter via the Apply Filter submenu in the 
Message menu and in the context menu in the message list.
