Please file a bug report for this at bugs.kde.org (or via Help->Report 
Bug...).

As workaround you might want to use Local Subscription (look in the 
context menu of one of the folders) to unsubscribe the duplicate inbox. 
Then KMail will completely ignore the duplicate inbox.
