You could try to put your file either to /etc/kde4/akonadiserverrc or 
/etc/skel/.kde/share/config/akonadiserverrc.

(Disclaimer: I have *not* tested it with Akonadi but I use both 
locations to provide defaults for new users for other KDE applications. 
As many other people on this list, I had to give up on KDE PIM and 
switched to Thunderbird...)
