I have not had this problem for quite some time now, using IMAP and filters moving 
messages to IMAP folders, + bogofilter spam filtering set up by the built in wizard.

I have that issue as well. I filed this issue:

I have not seen that, both korganizer and the eventlist plasomid works flawlessly here 
ime - korganizer even learned to remember which caldav calendars are active... ;)
