In my case, there already was a bug report: https://bugs.kde.org/show_bug.cgi?id=322958 - which yours may or may not be a duplicate off. You can find "my" thread here: http://lists.kde.org/?l=kdepim-users&m=138183905707147&w=2 The gist of it: Fire up akonadiconsole, go to the Browser tab and check whether there happen to be duplicate special folders (sent, drafts, trash, templates, inbox(?)) in "Local Folders". In my case, I had a "wastebin" and a "trash" both marked as trash and only one of the was visible in KMail. Deleting one of them in akonadiconsole (make sure to move mail from the folder if necessary) solved the problem for me.
