In the end it would be strange if the kind of spam filtering would cause this, 
because every spammethod using the same filter type (pipethrough) in kmail.

There was sicnificat bugfixing in filtering in 4.14.6 onwards f.ex:

So I would recommend to update or backport those patches.

The dialog is opened, because the old (not filtered mail) and the new version 
(filtered mail) are both are hitting akonadi and akonadi detects that, oh 
there are two versions of the same mail - what should i do -> help  -> and 
pops up the dialog. So either it it caused by the filter code or by akonadi 
internals. It was also palnned to update akonadi for debian jessie for some 
issues, maby they are related to your problem.
