I've seen that happen to all the folder type (drafts, templates etc) in the 
configuration, they somehow end up pointing to other folders.  Its almost if on 
startup, the program does not gather all the config information.  I have 
noticed that, on occasions,  when this happens if i close the program and 
restart it, the config is correct again. But i can't reproduce it reliably.
