I ended up "rebuilding" the installer for us. Basically I installed the client on a system and configured it to my liking. Then I used an installer builder to create an installation package for me (Wininstall would work, but I used the freeware version of Advanced Installer from Caphyon http://www.advancedinstaller.com/ and it did just what I needed). When building an installer in Advanced Installer you are able to create a silent installer by specifying "Limit to basic user interface" then add your files, define your shortcuts, and build the installer as an msi file. I preferred this method over the installer distributed by our application vendor because it allowed me to setup a single click installer that would install the product and allow our users to get to work without configuring the client. It also allowed me to bundle a few additional tools with the product to aid in troubleshooting, enable "slave printing" (printing to your windows printer directly from Unix), and give our users a copy of our supported ftp client all from one install.
