You already have do some choice : package pkg1.pkg11 could not be
located in a directory pkg1.pkg11 (no support of dot in directory name).
And I think have the following first hirerachy is more quicker to read
than the second one (it's also the choise of many developper under eclipse):
src/
pkg1.pkg11/
pkg1.pkg12/
pkg2.pkg21/
pkg3/
src/
pkg1/
pkg11/
pkg12/
pkg2/
pkg21/
pkg3/
