This shouldn’t affect other BioPerl code that I know of. BioPerl-Run modules are always a bit more difficult to test, primarily b/c they wrap executables but don’t have an easy way to evaluate support versions of software within tests (Samtools for instance I’m sure isn’t updated for the 1.x releases).
