Line endings -- UNIX/Linux vs. MS Windows

I have several scripts that run on a Linux box against mailboxes on 
a SMB/CIF mounted file system.  I suspect this is more a Windows issue but 
I wanted to make sure I hadn't done anything _odd_.

Recently (with no hard data) it appears the line terminators are getting 
buggered up.  The one case I didn't capture had NLs in the messsage 
header(s) when opened on the Windows system (using Notepad) and the 
message was giving the user the fits when they tried to pull it down into 
Outlook.
   I opened the file/mailbox with Wordpad (made a slight change and 
changed it back) and saved it out.  Then they could pull it down.

I have also seen interesting changes in mail that I read using Mozilla 
mail.  They are formatted as HTML and normally show up that way but it 
appears after my report runs they no longer show up as HTML in MozMail.
The scripts (should) only read message headers and build a report of From, 
Subject, Date and Size.

I know this is very vague but I'm hoping it might raise a flag for
someone.
